The factory amp in these cars is a bit of a choke point, especially when going to an aftermarket headunit. I would bypass it if you could. However, with the 2005 model year, the bypass is not as easy as it was for 2000 and 2001s. In my old ram without the infinity system I was able to just get a harness that plugged into factory and ran my wires to my amps for all the doors.the upper part of the lower plug is the spker wire outs. You must have tapped into the inputs to the factory amp instead of the outputs going to the speakers.You gotta splice the wires from the two main cables that connect to the amp. The bigger one is whats coming from the stereo and the smaller one goes to the speakers i think.
